On Linux I do not seem to have the Synchronize options (gvba, compiled VBA with +gtk). I had this on Windows too, but I could just turn on the sound and it was fixed. If you want no sound, mute the sound instead of turning it off. If sound is off, there will be no synchronization and the emulator will run at maximum speed. option is checked on the Options->Emulator menu and that Sound is on. If the emulator is running too fast, make sure that the Synchronize.
